32v in an 03 GT
So I have an 03 GT that i put a 98 cobra drivetrain in. I have the ecu and engine harness and wondered if the ecu will bolt directly in and run it?

I don't really know the full answer, but PATS anti theft can be an obstacle on some swaps.

I don't think PATS will play a role since I'm using the 98 ecu. I have a 97 instrument cluster if it does cause an issue

It most likely will if you don't use the correct key. The key is read and checked with the instrument cluster and ecu if I remember correctly.

My homie did this swap back in like 05 and he just used the complete 03 electronics to control the Cobra engine. He just flashed the ECU to raise the rev limit (and obviously tune for more power). Now he used a 99 engine, so you would presumably need to convert to coil on plug using 99-04 valve covers and coil packs. The good news there is that later model lincoln front drive cars with the 32V 4.6 and COP should work as donors and be easier to find.
Since your 98 engine has the variable intake butterfly horse shit, you'll either need to eliminate that or just control it with an MSD RPM switch. The 03 ECU can't control it.

I have the entire harness from the 98.
And the engine already has the mid rpm butterfly delete plates. I'm gonna see how it goes with the tuned 98 ecu
I have a 95 donor car and I might just swap the inst cluster and key and tumbler.

They are a driveability improvement, not a performance improvement. They make more power and are quicker at the strip without them, but not having them makes for a gutless turd when tooting around on the street. 4.56 or 4.88 gears help tremendously with this issue.

You're right. Turbos don't care at all about charge velocity or cylinder pressure at low RPM.
